Hiro honestly terrifies Sylar, for two reasons. The first, because the guy actually knows that he still has a heart. He followed him, the entire time he was trying to - and failing at - redeeming himself, so he knows. Hiro knows who he used to be, and that he still has the capacity for regret, and that he didn't mean to kill his mother. That it was an accident. That somewhere, there's still a small part of him that's small and unbroken and scared, no matter how hard he tries to ignore it. No matter how close he tries to keep it to the vest. And no one else has gotten to see that part of him before, so he's basically in a state of panic, when it comes to thinking about him.

Two, the guy freaking stabbed him. There he was, in Kirby Plaza, all power high. Peter was losing it and that was lulz worthy. And yeah, ok, he got parking meter'd by Niki, but he could cope with that. It hurt, but it wasn't potentially fatal. He was winning, and here comes Nakamura, out of the blue, with a sword to the chest. The guy almost killed him. And despite the fact that he was begging for it, when Hiro started trailing him, he really, really doesn't want to die. The thought scares him, and Hiro almost made his worst fear come to pass. It's why he stopped arguing with your Hiro, that night on SWS, when he threatened to teleport his heart out of his body. Because, "OHCHRIST! THE JAPANESE KID IS JUST NUTS ENOUGH TO DO IT! D: RUNAWAY!"

It's funny, though. He wants to kill Hiro - hates him - for all he's done to him, and for putting that fear into him, but he respects him somehow. If he were going to come for him, he'd do it with honor. No sneaking around. No great schemes. Just true evil against true good in an epic fight, face to face. He knows that gives him a greater chance of losing, because it means Hiro will see him coming, but it's sort of ... repayment for the favor of not killing him when he asked for it, because clearly, he was out of his mind, at the time. Hiro let him live, so he gets a fair fight. But he'll still kill him.

And I hope any of that made sense. Seven hours of sleep in the last forty-eight FTL.
